The government argued that even though Monson and Raich did not sell the marijuana, its existence threatened commerce and, therefore, could be regulated by a blowtorch. If this is true, would it not follow that the government should torch all of our vegetable gardens as well, since we are not contributing that food money to the economy?

In theory. There was a case around after the Depression that looked at the personal consumption of farmers. I think there is a cap now.
